How is it that you are designating the main contact?

I'm afraid you've discovered another field that is not available to smart lists. I think you should officially ask for it as a wish for a future update. In the meantime you can always use another method to designate the Main contact that does work with Smart Lists. Here's how I would do it: In the Contact List View, add the Role column. Now do a sort on Role. You should now have all your contacts that have the Role:Contact together in the list and you should be able to easily select all of your "main contacts" in the list. Now do a bulk-edit on all of these and add the keyword "Main" (create a new keyword "Main" first) to all of these. Now you can create a smart list based on the Keyword "main". Sorry, it's the best I could think of, but it should do.
